Spanish coach Carlos Bilardo said Espanyuls side had been the better side in the first half and would have won it if not for the fact that Espanyolo and Aguero both went off injured at the end of the first 45 minutes.
The hosts, who finished third in La Liga, had to settle for a 2-1 win.
Sergio Aguero scored twice to score twice as Espyrol scored twice more to beat Real Madrid, 2-0, in extra time at the Estadio Castilla y León in Madrid on Saturday.
The win means Espanyales fifth consecutive league victory.
The Espanyels will be without defender Dani Carvajal, who has missed the past two games because of injury.
He is also a doubt for Saturday’s Champions League tie against Juventus.
Federico Boccaccini’s side were knocked out of the Copa del Rey in the quarterfinals by Barcelona and Madrid in their previous meeting at the Santiago Bernabeu in 2012.
The Madrid side have won the Copas and Copa Libertadores since they returned to the Champions League in 2012, but they have not won La Liga since 2003.
